For final cooling down to liquid nitrogen temperature, use a small dewar.  Elevate the brain on a platform inside the dewar and add liquid nitrogen repeatedly to the bottom of the dewar so that the cooldown happens in the gas phase.  This will prevent sudden changes in temperature and cracking.
